Yes, you can pay the tax due while filing Form 941. Electronic Funds Withdrawal (EFW) is an electronic payment mode available for the filers to pay their taxes while using tax preparer software. This option is also available if you file your tax return through a tax professional. 

This payment method lets you submit more than one payment request and the amount will be directly debited from your bank account.

If you are an employer, filing Form 941 and your tax liability is less than $2,500, you can pay your taxes through the EFW option. It is a free service.

You can schedule your payment to a later date if you have time to pay the due. However, be sure that you are paying the taxes by the Form 941 deadline.
